There are nearly 100 000 different protein sequences encoded in the human genome, each with its own specific fold. Understanding how a newly formed polypeptide sequence finds its way to the correct fold is one of the greatest challenges in the modern structural biology. The aim of this thesis is to provide novel insights into protein folding by considering the problem from the point of view of statistical mechanics. The thesis starts by investigating the fundamental degrees of freedom in polypeptides that are responsible for the conformational transitions. This knowledge is then applied in the statistical mechanics description of helix↔coil transitions in polypeptides. Finally, the theoretical formalism is generalized to the case of proteins in an aqueous environment. The major novelty of this work lies in combining (a) a formalism based on fundamental physical properties of the system and (b) the resulting possibility of describing the folding↔unfolding transitions quantitatively. The clear physical nature of the formalism opens the way to further applications in a large variety of systems and processes.

To generalize the compact-to-extended conformational change induced by charge in macromolecules, analytical mean-field theories are developed to study the nature of this transition. The compact-to-extended transition induced by charge is found to be first-order in the presence of strong short-range interactions at low temperatures, and second-order if the short-range interactions are weak. The prediction is compared to the computer simulation of the exhaustive enumeration of all 12-mer cubic lattice polymer conformations using different potentials, and qualitative agreement is found. Implications for protein folding are discussed.

About half a century ago Landau formulated the central principles of the phe nomenological second-order phase transition theory which is based on the idea of spontaneous symmetry breaking at phase transition. By means of this ap proach it has been possible to treat phase transitions of different nature in altogether distinct systems from a unified viewpoint, to embrace the aforemen tioned transitions by a unified body of mathematics and to show that, in a certain sense, physical systems in the vicinity of second-order phase transitions exhibit universal behavior. For several decades the Landau method has been extensively used to an alyze specific phase transitions in systems and has been providing a basis for interpreting experimental data on the behavior of physical characteristics near the phase transition, including the behavior of these characteristics in systems subject to various external effects such as pressure, electric and magnetic fields, deformation, etc. The symmetry aspects of Landau's theory are perhaps most effective in analyzing phase transitions in crystals because the relevant body of mathemat ics for this symmetry, namely, the crystal space group representation, has been worked out in great detail. Since particular phase transitions in crystals often call for a subtle symmetry analysis, the Landau method has been continually refined and developed over the past ten or fifteen years.
